Logistics
The Developer Anti-Hackathon will begin on Thursday July 23rd 2020. This “anti-hackathon” will be fully remote and last through fall of 2020, dependant upon processing time. The goal of this hackathon is to generate genome-wide pre-comptuations of computational methods. These pre-computes may be constructed on a number of platforms, including server and cloud platforms, using methods developed by hackathon participants. After pre-computes have been generated, the data can be shared broadly and included in the OpenCRAVAT app store and data repositories.
Potential topics include
- Prediction of variant pathogenicity and functional impact
- Gene prioritization and gene list curation
- Measures of evolutionary constraint
- Genome-wide prediction of splice sites
Participation
Participation will be open to any serious members of the bioinformatics community. This event is for researchers, including students and postdocs, who are already engaged in the use of bioinformatics data or in the development of tools for assessment of human genetic variants. We particularly encourage participation of individuals from ITCR-funded projects. We welcome other participants who are algorithm developers in this space. Industry participants are also welcome.
Working groups of five to six individuals will be formed into several teams. All pipelines and other scripts, software, and programs generated in this hackathon will be added to a public GitHub repository designed for that purpose (github.com/collaborativebioinformatics).
Application
Applicants can apply via email to kpagel1@jhu.edu and will be accepted on a rolling basis until Oct 1st, 2020. We have secured funding to support cloud computation via Amazon Web Services or other cloud platforms. Participants will be selected based on the experience, motivation, and task complexity. A working knowledge of scripting (e.g., Shell, Python, R) is useful but not necessary to be successful in this event. Applicants must be willing to commit to bi-weekly meetings for the duration of the project. There will be no registration fee or cost associated with attending this event.
For more information, or with any questions, please contact Kym Pagel — kpagel1@jhu.edu.
